Botulinum delivered in a Botox injection can apparently reach the nervous system, although in very small amounts. But very small amounts may be all that's needed to do harm, as Of Two Minds reports:

I have been having injections since 2001 for a painful muscle condition in my neck (cervical dystonia), I hope this info isn't true.

Even if it is, the good probably outweighs the bad in your case. Just about all medications have side effects. (Just think about the side effects of pain pills, etc.) It's just the people who use it for non-medical reasons who are likely to be advised to stop.
I have constant neck pain as a result of various disk problems, etc., and if botox would work on those (unfortunately it won't) I'd use it in a minute.
